Assassin's Creed 2 is the best in story and character.
Assassin's Creed 3 is the best in gameplay and in-game world.
So, I think AC3 is the best. Sure, Connor's story wasn't as interesting as Ezio's, though some characters there are pretty awesome (Haytham FTW!). And it makes up for it in gameplay, so yeah, Assassin's Creed 3 is the best so far.
